Season 1

The season focuses heavily on the main villain, Aggregor, an Osmosian warlord who kidnaps five powerful aliens from the Andromeda Galaxy to steal their unique abilities. Ben, Gwen, and Kevin use the new, more powerful Ultimatrix (which can evolve aliens into "ultimate" forms) to track Aggregor across the galaxy, eventually leading to a showdown in the "Forge of Creation" to stop him from absorbing the limitless power of Alien X.

Season 2

With the threat of Aggregor resolved, Season 2 shifts focus to various new and returning villains, including Dr. Viktor, the Swarm, and Eon. The main narrative introduces the immortal Sir George, the original St. George, who is the founder of the Forever Knights and seeks to prevent the return of Dagon, an ancient entity he defeated centuries ago. The episodes delve into character backstories, such as Grandpa Max's first encounter with an alien and Gwen's family dynamics, while Ben must also deal with the unexpected sentience of his Ultimate forms.

Season 3

Season 3 escalates the war between the united Forever Knights, led by Sir George, and the followers of Dagon (the Esoterica). The season features the return of Ben's nemesis, Vilgax, who becomes significantly more powerful by absorbing Dagon's essence in a bid for universal domination. In the final two-part episode, "The Ultimate Enemy," Ben must use the powerful sword of Azmuth to defeat Vilgax. After the battle, Ben is offered a new Omnitrix by Azmuth as a reward for his self-control in resisting the sword's immense power, setting the stage for the next series, Ben 10: Omniverse. The season also introduces the new alien, Juryrigg.
